How to Respond to Peer Review: What Editors Expect When You Resubmit

Rejection is not the signal most authors think it is. Editors who invite a revision are telling you something specific — most authors misread it.

At Nature journals, the overall rejection rate exceeds 90 percent. At PLOS ONE — which explicitly reviews only for scientific soundness rather than novelty or significance — the acceptance rate sits around 50 percent. At most mid-tier disciplinary journals, desk rejection (rejection before peer review) accounts for between 30 and 60 percent of all submissions, according to survey data from the European Association of Science Editors. When a manuscript survives all of that and receives an invitation to revise, the editor is doing something specific: telling you the work belongs in consideration, that the reviewers found it worth engaging with, and that specific problems need resolution before it can be accepted.

Most authors read a revision invitation as "almost there." What it actually says is: "The reviewers have identified specific problems. Address them completely. Your response letter is now as important as your revised manuscript." The response-to-reviewers letter is a distinct professional document, governed by its own conventions, evaluated by an editor who will read it alongside the revision to determine whether the concerns were genuinely resolved or merely acknowledged.

What a Revision Invitation Actually Communicates

Editors distinguish between major revision invitations and minor revision invitations based on the scope and depth of concerns raised. A major revision invitation — the kind that comes with three pages of reviewer comments — signals that the work has scientific value but structural or evidentiary problems that require substantive changes to the manuscript, not cosmetic edits. A minor revision invitation signals that the concerns are addressable without fundamentally altering the work.

The difference matters for response strategy. A major revision requires a response letter that demonstrates the author understood the depth of each concern and made substantive changes in response. A minor revision requires a response that demonstrates every point was taken seriously even when the changes are small. In both cases, the editor is evaluating the author's professional judgment — their ability to hear criticism of their work, assess it accurately, and respond to it in ways that strengthen the manuscript rather than defend the original.

Authors who approach a revision invitation as confirmation that their manuscript is fundamentally correct and needs only minor clarifications are misreading the signal. Reviewers who find a manuscript worth revising often have serious concerns — about sample size, about alternative explanations, about missing controls, about interpretive overreach in the Discussion. The invitation to revise is an invitation to resolve those concerns, not to explain why they are unfounded.

The Response Letter as a Distinct Document

Many authors write response letters as afterthoughts — a list of changes appended to the resubmission. Editors read them as primary documents. At journals that send revisions back to the original reviewers (which most major journals do), the response letter is the first thing the reviewer reads after receiving the revision request. It sets their frame for evaluating whether their concerns were addressed before they open the revised manuscript.

A well-structured response letter has three components: a summary of the major changes made, a point-by-point response to each reviewer comment, and explicit flagging of new data or analyses introduced in the revision. Each component serves a different function. The summary of major changes gives the editor a rapid orientation before reading the full response. The point-by-point section gives reviewers the specific information they need to evaluate whether their concerns were resolved. The flagging of new data tells both editor and reviewers where to look in the revised manuscript for the most significant changes.

The structure reviewers expect: Restate the reviewer's comment (verbatim or very close to it), state your response in a sentence or two, describe what you changed and where, and quote or summarize the relevant new or revised text from the manuscript. This structure makes it impossible for a reviewer to miss whether their concern was addressed, which is the single most common failure in inadequate response letters.

How Defensive Responses Doom Resubmissions

The most destructive pattern in peer review responses is defensiveness — responses that argue against reviewer concerns rather than addressing them. A 2020 study published in PLOS ONE examining reviewer behavior in open peer review found that reviewers who received defensive responses to their critiques were significantly more likely to recommend rejection on the second round than reviewers who received responses that engaged constructively with their concerns, even when the scientific content of the revision was comparable.

Defensive responses take several recognizable forms. Some argue that the reviewer misunderstood the manuscript, placing the burden of the failure on the reviewer rather than examining whether the manuscript could have been clearer. Some selectively acknowledge the easiest concerns while minimizing or dismissing the most challenging ones. Some provide lengthy justifications for why the original approach was correct without actually making the changes that would resolve the concern.

The problem with defensiveness is structural, not stylistic. An editor reading a defensive response learns that the author believes their original manuscript was correct and that the reviewers were wrong to raise concerns. That editor now has a choice: send the manuscript back to reviewers who will discover their concerns were dismissed, or reject it to avoid that conflict. Most editors choose the latter. A response letter that argues with reviewers is effectively a request for rejection.

How to Handle Disagreement Without Getting Rejected

Genuine scientific disagreement with a reviewer's concern is legitimate and common. Reviewers sometimes request analyses that are methodologically inappropriate, suggest alternative interpretations that the data do not support, or raise concerns that reflect a misreading of the manuscript rather than a genuine problem. Authors who comply with every reviewer request regardless of its merit produce weaker papers, not stronger ones.

The key is how disagreement is framed. A response that says "We respectfully disagree with Reviewer 2's suggestion that X analysis is required. Our current approach addresses the underlying concern because Y, as detailed in the revised Discussion [p. 12, paragraph 3]" is not defensive — it is a professional disagreement backed by a specific rationale and accompanied by a concrete change. A response that says "Reviewer 2's suggestion misunderstands our methodology" is defensive regardless of whether the disagreement is scientifically valid.

The test for any response to a concern you disagree with is whether it demonstrates that you understood the concern, explains why the proposed resolution differs from the reviewer's request, and shows what you did instead to address the underlying issue. Reviewers who see this pattern may not agree with your decision, but they will evaluate it as a professional judgment rather than as dismissal.

The Common Mistake of Prioritizing Major Comments

Authors often allocate their response effort proportionally to the perceived importance of each concern — writing detailed responses to major methodological comments and brief acknowledgments of minor ones. This prioritization is intuitive but counterproductive. Reviewers and editors read response letters in full, and a brief or perfunctory response to a "minor" comment signals that the author did not take it seriously, which can undermine the credibility of even the most thorough responses to major concerns.

Every comment deserves a complete response. For a genuinely minor comment — a request to clarify a definition, add a reference, or adjust a figure label — a complete response is short: restate the comment, confirm the change, and cite where the change appears in the manuscript. The completeness is what matters, not the length. An author who addresses every comment, regardless of perceived importance, demonstrates the kind of thoroughness that editors use to assess whether the revision can be accepted with confidence.

The practical implication is that response letters are often longer than authors expect. A manuscript with three reviewers and an average of eight comments each will require a response letter that addresses 24 distinct points. Attempting to compress that into two pages produces responses that are inadequate for at least some of the comments. Major journals routinely receive and accept response letters of ten, fifteen, or twenty pages when the review was comprehensive and the authors responded in kind.

Revision Rates and What the Data Say About Resubmission Success

Survey data from the Publishing Research Consortium and similar industry groups indicate that manuscripts that receive a first revision invitation are accepted at rates between 40 and 70 percent, depending on the journal tier and the nature of the revision requested. Major-revision invitations from high-impact journals have lower ultimate acceptance rates than minor-revision invitations, but even major revisions are accepted more than half the time at most journals when the response letter and revision are executed well.

The manuscripts that fail after a revision invitation most commonly fail for one of three reasons: the authors made changes but did not document them clearly in the response letter; the authors addressed the stated concerns but introduced new problems in the revision; or the authors responded to every comment but failed to make the substantive changes that the most critical comments required. All three of these are writing failures, not scientific failures — they reflect a gap between what the authors did and what the response letter communicated.

New data in a revision: When a revision introduces new experiments, analyses, or datasets in response to reviewer concerns, flag them explicitly in both the response letter and the revised manuscript. Editors reviewing a revision for the first time need to identify the new material quickly. Reviewers returning to evaluate whether their concerns were addressed need to find the specific evidence that addresses their specific concern. New data that is not explicitly flagged is frequently missed, which means it fails to serve its purpose even when it is exactly what the reviewer requested.

Word Count, Formatting, and Journal-Specific Norms

Response letters have no universal length requirement, but they do have effective length ranges. A response letter that is too brief signals inadequate engagement. A response letter that is extremely long may frustrate reviewers who need to re-evaluate the manuscript under time pressure. Most effective response letters for major revisions run between 2,000 and 6,000 words, with the length driven by the number and depth of reviewer comments rather than by an arbitrary target.

Formatting conventions that help editors and reviewers read response letters efficiently: use clear headers for each reviewer (Reviewer 1, Reviewer 2, etc.); number comments consecutively within each reviewer's section; visually distinguish reviewer text from author response (bold, italic, or indentation); and include manuscript page references for every change. These are not stylistic preferences — they are the formatting conventions that make response letters navigable, which directly affects whether reviewers find the changes they are looking for.

Some journals specify response letter format in their submission guidelines. Those guidelines take precedence over general conventions. Authors who do not read the submission guidelines for the specific journal before writing the response letter occasionally submit response letters in formats that are incompatible with the journal's review system, which can delay processing or trigger a return for reformatting.

The Response Letter as a Record of Your Scientific Judgment

Editors and reviewers who read your response letter are not evaluating only whether you made the changes they requested. They are evaluating whether your judgment about the manuscript is sound — whether you can assess criticism accurately, respond to it constructively, and make decisions about what to change and what to defend that result in a stronger piece of work. The response letter is the most direct evidence of that judgment that you provide in the publication process.

Authors who treat the response letter as a formality — a bureaucratic requirement to be completed before the revised manuscript can be submitted — produce response letters that fail at this function even when the revision is excellent. The response letter tells the editor how seriously you took the review process and whether the revision can be trusted to have actually resolved the concerns that were raised. A perfunctory response letter creates doubt about a revision that might otherwise warrant acceptance.
